A bartender at my regular hangout does that every so often for the comp'd 
rounds.  He usually double knocks next to the cash I have put out. He does , 
however, tell me that it is on the house. I speculate that such a technique 
stems from card playing. Knocking in some card games means that no further 
action is needed by the knocker.

This is not a standard by any means. Most likely a way of getting someones 
attention to let them know that the transaction is complete and no cash is 
needed this time.

I've seen more bartenders knock when they get a tip than from offering a 
comp'd drink.
